I have a pair of EE's that do not have a beard or muffs. If I breed them together will the resulting chicks be mostly clean faced as well? Would I be traveling away from the genes that cause the blue/green eggs?

Yes, the offspring will not have beards/muffs. No, that characteristic has nothing to do with the blue egg gene. Araucanas (in the US) do not have beards/muffs, and have blue eggs.
