It is safe to use eucalyptus wood in a run? I was thinking about getting some stumps for my ladies to perch/walk around on.

With a quick Google search I read this.

Eucalyptus wood is not toxic to chickens itself, but it can harbor Aspergillosis spores, a dangerous fungus that can cause death in various types of birds, including chickens and ducks. If you plan on using eucalyptus wood around your flock, it is recommended to get it from a reputable source to reduce the risk of Aspergillosis.

So the wood itself is fine but supposedly it can have those spores which are deadly.
I think that makes it sound worse than it is, and that fungus could be rare.
Personally I think it would be fine to use the wood.
Or you could just find another type of wood if you don't want to risk it.

Is aspergillous particularly present in eucalyptus?
Because AFAIK it's in the environment and can proliferate to deadly levels in any wood that has enough moisture.
