Can my brown egg laying EE's have offspring that lay green eggs?

Possibly, if bred with a rooster that carries the blue egg gene.

But does that not then go for all my chickens no matter what the breed. I can get green eggs only if I breed from a "green" rooster.
If an EE lays brown eggs does that mean she doesn't have the green gene at all and thus cannot pass it on?

There is no green gene. A chicken that lays a green egg is actually laying a blue egg that is covered with a brown coating, causing it to appear green.

You are correct a hen that lays brown eggs has no other genes to pass on.
