Hay and woodchip bedding smelly?

So about two months ago I relined my chook run with a mix of 1/3 woodchips (coarse) to 2/3 hay (approx ratio's.
I am thinking must have done something wrong as now, after having had a fair bit of rain lately it is starting to smell bad.
Help!! ;-)

Wet bedding gets nasty, especially wet hay. You may have to clean it all out and rebed with shavings. If there is a real drainage problem, that must be fixed, or things will be much harder to manage. My run does fine in summer, but the melting snow gets ugly in spring sometimes. Covering the run is ideal, but hasn't happened here yet. Mary
 
Thanks for replies. Bother thought may be car of needing to clean it out. Run on concrete brick base so no real drainage as such. :-( Is there any way around cleaning out entirely & starting again as going to be a big job if so. I am in Perth Australia so fairly mild winters here, only about 2.5mths rain left... Hay seemed great idea in summer. Instant new coop & chooks loved. :-/
