When I used the capsules, I'd take a pinch of their crumbles and empty the capsule on that. That way I know they're getting all of it, and also it masks the taste for them.
While what you have already is perfect, they do make a B complex oral gel for cattle if you have a tractor supply near you. It's very inexpensive, like $10 for a tube. I have it on hand for my cows so I use it on my chickens now, it smells like bananas to me... but I don't have to mask the flavor of it, my chickens eat it straight off of my finger lol

Like @Chicken_Obsesser said, it can take days or weeks for her to show improvement. The B vitamins will also help her keep her appetite, so just watch her and make sure she is still eating and drinking, and has normal poops.

She just pooped a bit ago and it was just a small white liquid, should I keep her separate and have her in my room with me so she doesn’t get stepped on or pecked by the others?

Yes, if she's eating the yolk I definitely would. You can put the vitamins on anything they'll eat or drink.

If she's getting stepped on and pecked by the others I would separate her if you have an extra heat source for her. If the other baby you mentioned is having these issues too maybe put them together so the one isn't lonely and chirpy.

If she's not eating anything at all, my advice is to put some crumble-sized b complex directly into her mouth. Only around 3 small chunks would do, one at a time. Place it towards the back of the tongue but let her swallow it on her own, try to hold her beak closed for a moment so she doesn't shake or spit it out. A chick not eating is a critical situation if it continues, the vitamins may give her the energy to try to sustain herself more. The egg yolk and sugar water are still good ideas and you should keep trying to give them to her periodically. Egg yolk would also be good to offer to any other weak chicks.
