You will likely have to keep them confined for a while until they feel most comfortable laying in the boxes. This may mean you will need a run as well, at least until they are trained to use the boxes.

x2 on the confining your birds to the coop for a few days with golf balls or plastic eggs in the nesting boxes. You could also try leaving them in the coop later in the morning until most of them have laid their eggs.
