Mold!

I painted 3 coats of KILZ on my chicken house walls before putting up the last yellow enamel coat.
Earlier this year, when I went into the coop, I noticed a thin mold on the walls. I have a lot of
ventilation, so don't understand this....we did get over 40" of rain during this time, however....but
I thought the KILZ would keep this from happening. I don't have chickens in there yet, but don't
want this when I do. There was no water inside from the rain.

I thought Kilz was for hiding stains or bright colors with special pigments. Is yours a gloss paint?
There are some exterior paints on the market that have fungus resistant qualities. You could do another coat with that, a gloss version, after cleaning the walls.
How far do your roof overhangs extend?
Do you have bedding in there?
If not, and with no chickens, and good ventilation, this is just your environment talking. Saying it wants to grow mushrooms. 🍄

I can't even do deep litter down here in FL. The one time I tried, mold crept up the walls from the floor lickity split.
When you do get some chickens, the best bedding for this sort of situation is the pine pellets for horse stalls. They are super dry and absorbent.
On that note, another question... is it a dirt floor in your coop? In most scenarios that is fine, but if it's damp ground you may need a solid floor. Even filling it with pavers inside could do enough to create a barrier and keep ground moisture from evaporating up.

I have a wood floor, no bedding yet, and the overhangs are 2'. I used a paint that was also supposed to have mold-resistant particles in it. I am very disappointed so far.

There are three big windows (2' x 4', 4'x4' and 3'x4') on three separate sides of the coop (which is 8x8) as well as the vent across the top of the coop (about 8" high all across the top), and the lower vent, which also goes all the way across about 7' up. And there is ventilation from the pop door which is open a lot, as well as the doorway to the other side of the building, which has two screened windows, too.
