I noticed one day after watching my chickens from my kitchen window that my rooster has been chasing away and isloating one of my hens. He does it anytime she comes close to my other girls. He wont let her eat with the rest of them and wont let her sleep with the rest if them. Everytime she comes down to be with them she watches for her and then he chases her away. Then sometimes she just lays down then he walks away from her. Should I seperate him from the girls for a bit? What should I do!?

I would say no. It seems to be something they do. Even my Guinea fowl does that with both of our Orloff hens and only keeps one at bay. I can't quite explain it but they know what they're doing.
