placing breeding flocks back into general population?

I have noticed many separate the birds they wish to breed in to small pens. My question is do you have trouble placing them back into the general population?

It's often a problem with the readjustment of the pecking order whenever birds are removed and returned, especially with roosters. Much has to do with how much space there is and when they're reintroduced. Roosters are best returned after dark.
