Possibly sick or wet chicks

I have 2 different sets of chicks and ducklings. My most recent purchase was this past Thursday at Tractor Supply. I bought 12 Cornish cross, 3 sex-links , and 3 olive Eggers, and 2 Peking ducklings. My son is the primary caregiver for them, but had to work the past couple nights, so my 14 year old was trying to help buy couldn't figure out the water container, so she's been pouring the water into the tray. Long story short the bedding got wet, and I didn't know until I left to take her to school. I had my son clean it and put in fresh bedding and feed and water immediately. Then he moved yhe bigger of the CC chicks to my dog kennel, and left the others in the tote. The ones in yhe tote look all dirty. I don't know if I need to wash them and try them, or what I need to do. I just got back from am appointment, and one of the smaller yellow CC had died. We've removed it and buried it. I have the heat lamp where it will cover both the tote and dog crate which opens on top and in front. I have a 19ft run that I'm adding to my main coop where my hens are. The run didn't come with enough wire to finish it, so I bought more, and then yhe rain started,so until the rain stops my son can't complete yhe run so we can move the 6wk old crew out to the run with the hens. I have a small run the 6wks go out into during the day, but with ghe rain they can't go out either. My plan is to get them in the big run, clean out hehe cage and move the new chicks to it. I'm at a loss becsue I've never had this issue with chicks any advice is helpful. The first Pic is the chicks now, the next 2 are from when we got them. The last 4 are of the older batch and their run. Thank you for any help.
