Clear is your best option. Metal roof can reflect the light and heat to damage the tree depending how strong is your sun. So under the tree metal isn't good for the tree.
I used plastic roof on my isolation cage and it sits in the shade, and I like the lightweight. But it is not the sturdiest material. Whether to use plywood under it depends on your climate and sun. Plywood would offer more insulation, shade, and durability. At the expense of it is heavier and costs more money, and will make the inside warmer.
