We had 6 chickens in two little families. Each with a rooster and two hens. The older set at 5 months. The younger at 3. They are free range during the day and all got along terrifically. Two days ago the neighbor's dog attacked and killed a hen and injured the rooster in the younger family. I separated the injured rooster, a delaware, in the house for a day. Yesterday I put him in a separated section of the coop. I didn't secure it well and the older rooster, a sex-linked, got in and attacked. My question is this, when the injured roo heals, will he ever be able to go safely back to the flock?

Maybe, maybe not.

The healthy rooster senses his advantage, he will use it to gain supremacy. Mother nature is not a nice lady.

Don't take the injured bird out of the picture completely.....rig a pen next to your coop/run, so he is still in the mingle of chicken society- but is safe from being attacked. make sure he has no dried blood or interesting looking wounds/scabs when you put him back.
