Recently had a batch of ducklings. Dad is the Rouen, Mum is Cayuga. Of the 10 beautiful babies we had 5 black and white, 5 brown and white. All of the brown are female, all the black are male. Clear indication fo six linked colours.

One of my chickens hatched two duckings. The Dad is the rouen, the mother is peking. One of the ducklings is Rouen coloring, the other is peking. (ie one all brown, the other all white) Am I seeing the same thing? The brown colouring of the Rouen being dominant, is coming out in the female, the white coming out in the male as it does not have dad's colour gene?

Rouens do not carry sex-linked brown. So, you shouldn’t get brown ducklings from that cross. Could you post a picture of him? I suspect he is not a Rouen. Where did you get him?

As for your second cross. You should not get any white ducklings as it is a recessive trait (and not sex-linked) and full Rouens shouldn’t carry it. Again, a picture of the drake would help.

Napolean was younger in that photo, he is in Eclipse coat atm. As a baby he had a prominent white neck ring
I bought him from a local rural animal supply place as a duckling, I bought 3 ducklings, the Rouen, named Napolean, the other in the photo is supposed to be Khaki Campbell, called Elizabeth, and the Peking, named Jemina, hoping it was a girl, but renamed Jem and placed with a relative as I did not need the extra Drake.
They are Ducks, so mostly have regal names, We have Victoria (the Cayuga), and have used alot of Queen Victoria's offspring's names, like the Alice and Helena and Anastasia is one of Alice's Offspring.
Alternatively the 3 chickens where named Kaye, Eff and Cee (KFC). Eff had to be placed on a relatives farm as it was a different gender to what it was supposed to be, and we cannot have males in suburbia

So he does not appear to be a pure Rouen. Assuming it isn’t just the picture, his speculums (wing patches) are not bright blue and his neck ring isn’t obvious. Instead, he is showing the affect of the sex-linked brown alleles. So, you are right about the ducklings being sex-linked. I am guessing they were working on making something like a Golden 300 and making cross-breeds. If he fathered a white duckling, he has to be heterozygous or carry that too. That would have most likely come from a cross with a white duck. So he must be some kind of mix. Pretty though!

So assuming he is a cross, could he be rouen peking cross to throw a peking coloured son? and the other one that has the more rouen colours, can that be male or female or either? Its' vocal tones are hard to distinguish. My son says I am just in denial because of the fact that I want it to be female, as the chicken that hatched it rejected it, and I raised it from day old, it even slept with me.
I cannot get a good colour photo of dad atm as it is end of summer and he is doing his full moult

He could have Rouen and Pekin in him but would also need brown from both his parents, like Khakis. Since the Rouen coloration is the wild type and dominant, he only needs to get it from one parent who is not a Khaki. Pekins can have wild type. You just can’t see it because the recessive white prevents any color in the feathers. So, he is more likely a Khaki Pekin cross or even a three way cross (from mixed parents) but with Khaki and Pekin in there.
As for your duckling, time will tell. How old is it? Post a picture or video if you want help. From personal experience, I was usually in denial with young drakes.
