my one little bantam has no feathers left on her back, and what looks like pecking on the top of her head. I have a rooster, that may be a bit overzealous. Should I keep her separated until my saddle I ordered arrives on Tuesday? Any advice is welcome.
 
Personally I would put the rooster in solitary rather than the hen. If he's rough then all your hens would probably appreciate a break. The saddle will protect her back, but not the back of her head where he grabs. If he's young he may calm with age, or may not. Some are just rough, and spring makes them more active/intense. If she's a bantam and he's not, I'd worry about her getting injured, especially if he's focusing more attention on her.
