Two roosters - One is sitting in the nesting box?

I have two roosters. One is definitely the dominant one. The last few nights when I go out to the coop he is roosting up with all the ladies (we have 12 hens, 2 roosters), while the other one is sitting in the nesting box. The roosting poles are higher than the nesting boxes. We've had no changes to the flock (no adding chickens, etc) for months now. Any ideas as to what is going on? I am assuming it is a dominance thing, but if that IS the case, how do I get him OUT of the boxes! When I approach him to move him out of the box, he gives me a sound that, if he were a dog, would sound like a low rumbly growl. Help! TIA!
 
He's hiding in there because he doesn't want to get his butt kicked by the other rooster! When I end up putting the wrong rooster in the wrong coop, the trespasser will sleep in the nest until morning.

Sounds like there's only room for one rooster in that coop.
