Well,We had seven eggs in the 'bator and we had three chicks already hatch in about two days.So I put the first two hatched in the Brooder and one died in the brooder. Was it overheated? And the other third hatched egg was in the incubator, and there was another egg that almost hatched-then the other chick in the incubator pecked at the egg too much and popped a blood vessel, and it killed the other egg.

How can I prevent from any of these things to happen?

Well you didn't provide very much information....

The chick that died in the brooder --- was the yolk absorbed? was it dry before you took it out of the incubator? how warm was your brooder? drafts? pine shavings/food/water? Any symptoms before it died? peeping incessently? Tell us more details.
We can't just KNOW if it overheated without knowing a little more about it. It could have been a lethal gene or something internally wrong, ANYTHING really.

Opening the incubator to remove the chicks was probably a bad idea. You aren't supposed to open the 'bator if you have eggs still hatching. About the one that got pecked in the egg - not much you can do to prevent that. It could have happened any way, even in nature. I wouldn't worry too much about that one. It just happened
