Technically, if it was dead, you didn't cull it... and if you did smell it, and it was still moving, you could have compromised the rest of the hatch by not taking it out.

To add insult to injury, DH says he couldn't SMELL anything. But I could clearly distinguish the stench. I have a very sensitive nose, so maybe it's a good thing I caught it so early. Still doesn't make me feel any better after seeing the poor lifeless embryo.

You definitely did the best thing. I can smell stuff no one else can smell, so don't listen to DH. You did not kill it; it was already dead. All you would have accomplished was the most awful mess and smell to clean up that you can imagine and total contamination of the rest of the hatch.
