I raise BCM and am curious how you incubated the eggs (temp/humidity). If they were handled roughly (I know you said these were sourced locally), that can potentially cause damage that may manifest as deformities, too. Poor hatch rates can be caused by a number of factors.
While it's tempting to want to blame "inbreeding", or unhealthy breeding stock, the fact that this occurred in just one chick isn't strong support for the hypothesis; if several had similar deformities (did you do eggtopsies on the unhatched eggs?), then that's a pattern and might be more persuasive.
It's sad that the chick tried so hard to hatch but had such obstacles to a good quality of life. My condolences.
