I am getting ready to frame up a run. 6' x 9'.
I have placed concrete pier blocks into the ground about 6". I am surrounding them with 1" rock and on top of that will be 1"minus...
My approach for the framing is going to be putting a 4x4 into each concrete pier, framing up 2x4 walls, then attaching these walls 'to' and 'between' the 4x4s with the base of the walls resting on the outer edge of the concrete piers. I also plan to run 2x6planks around the bottom and outside of the 4x4s and walls to sort of box in.

I wil also be building a 2x4 framed roof with Paneling (similar to the 'Garden Coop' plan) that will be on top.

In theory I think this will work.
I am a novice when it comes to framing/building.
Looking for input,

It would be more "normal" to plant your 4x4 posts in the ground properly, in postholes with no pier blocks (I am not sure what the purpose of the pier blocks is here, I really think you may as well skip them). The posts should be sunk at least 2' into the ground even if it is just a wire fence, closer to 3' deep is better. You can DO it your way I suppose, BUT you need to figure out a way to anchor the whole thing firmly into the ground, not just have it sitting there.

My main comment would be, what are your plans for digproofing the run - preventing coyotes and stray dogs and suchlike from digging in under the bottom of the fence and having dinner?

There will be LOTS of weight, why cannot it not just sit there?

Predator prevention will be 2' hardware cloth apron covered by 1" stone then 1" minus then logs.​
 
Hardwarecloth apron sounds like a good plan.

With the stone-covered apron attached to the grade board, it might be ok just sitting there... but otherwise, you might be surprised what a coyote or motivated dog can pry up, or what the wind can blow over if you decide to tarp a side for windbreak protection in the winter, or what a storm gust can do if it catches that roof you're building the wrong way.
