I'm not sure what this is, so I'm going to try to be descriptive as possible. So, I saw a lot of little white "worms" in my nesting boxes, about 2 millimeters long, some with gray heads (did they come out of the eggs? one was broken). Near the nest boxes there were similar looking gray worms, about twice as long, in some chicken feces. Does anyone know what this is? There have been flies in my coop lately, so maybe its larvae. So what is this and what medicine should I use? Tell me what you think. Thanks!

Sounds like fly larvea. I have a lot of flies in one of my runs and found little wigglies underneath a feed bag and the birds promptly ate them! A broken egg is usually eaten by the chickens, but if they didn't eat it flies will lay their eggs and maggots hatch quickly. I'd do a thorough box cleaning with fresh shavings and sprinkle some DE in it too! I just started using it in my nest boxes to keep bugs under control.
