My brooder has a plywood floor, they could just walk on the wood but its easier to rake the wood shavings out than to scrape the droppings off the wood.
I have a very bright flashlight that i candle with, just get in a dark room and stand the flashlight on its end. I hold the egg with one hand and use the other hand to seal the light around the egg. quick andd easy to get the eggs done and back in the incubator

I have my bobwhites in the same pen with my coturnix, the bobs are more aggressive towards each other than with the coturnix but its not too bad. They just puff up and chase each other, not really a lot of fighting
How old are the chicks? If they are feathering out they will clean and preen their own feathers, if they are only a few days old you may could just wipe them down with a warm wet towel
They are the same bird. jumbo, brown pharoah, they are all coturnix quail. Pharoah quail is just another name for the coturnix, jumbo are just coturnix that are bred for bigger bodied birds
