After spending some time and watching the hens, it looks like a matter of the little bantam bully has now become the bullied. Yes it becomes very apparent when putting out treats, she avoids a couple of my other larger hens, and saw them peck as the little girl scurried by, thanks for the tip...
The little banty still isn't leaving the coop much, kind of acting half way broody or something, doesn't seem to mind when I'm taking the eggs out of the nesting boxes. Don't see any visible wounds, but think it is still getting picked on by her bigger hen coop mate.

Very nice job on the coop, however, the only thing I see wrong, is the horseshoe is hanging upside down (the luck will run out) :-). I as well have a coop next to a creek, and you will need luck to keep the raccoons and other predators away.

The eggs are from my White Plymouth Rock, they have always been a beige color, first time I've seen an egg with spots, the purple didn't come out in the photo very well, will have to try and get another picture.

The pomace if pretty tanic and have noticed the chicken poop to be very dark gray almost black, so eased back on the amount of pumice, but noticed little purple spots in the egg shell today.
This morning I gave them a hand full of grape pumice which is the skins and seeds left over from pressing wine a couple of days ago. They really like it!
