Main complaint about this one is ventilation is very low (good in hot summers, bad in winter) and it's much harder to add protected ventilation in a gambrel style structure.
Pretty much the same as an Over EZ. Epoxy floor, you could just paint or use BlackJack 57 to protect the wood, but if you don't want to do the work then having them do it is up to you.
Really wish they left the soffits open, that'd be ideal ventilation.
Adding ventilation to an Over EZ style coop usually entails opening up the soffits. A couple examples:

Yikes, that sucks. Are you not allowed to place the coop outside the run? Otherwise you'd want to elevate it high enough that they could get underneath it to use that space, but then access to the underside of the coop would need to be considered as well.
The giant breeds would struggle with a higher roost once they got larger and heavier. I don't have any but I've seen recommendations for roosts as low as 16-18" for large breeds.
Good point. Maybe they'd give a discount if you axed the nest boxes completely and simply got a couple of milk crates or something and put them internally? It could save a few bucks and would fix the issue of high nests without extra cost, at the very least.
You would need to go in to collect...
Dirty eggs, or constantly needing to clean out the nests so you don't have dirty eggs.
What breeds do you have? Not all breeds can make it to a high roost without help, and you also need to consider landing space. If a roost is 48" high for example, they need more than 48" of landing space in...

Now, they do say "Customization is Welcome." but I don't know if that would cost extra. If they can do some customization for a small fee I'd ask for a fixed floor (no pull out tray, no pull out door) and to drop the nests to the floor directly below where they're currently shown.
The first and third are underventilated so plan on adding some ventilation up high (the second does have a window that opens up, but doesn't appear to have hardware cloth protecting it). Interior wise, the Lancaster one is rather oddly designed: the nests are up much higher than the roosts...
