My boxer got pregnant by a three legged dog that runs loose around here. My ? is do you think she will have three legged puppies?

It depends on why the three legged dog had only three legs. Genetic problems or it somehow suffered trauma and was removed. If it is genetic you may end up with deformed puppies or you may not. Hard to say.
