My male pekin duck lost his female a while ago and ever since he’s been so mean to my geese and female runner duck. I put him in “time out” for a while but it isn’t working. Most importantly THE POT is NOT an option. Thank you ahead of time.

Nice timing with that Avatar picture!! Yeah timeouts really not going to work ducks. He needs some lady friends that look like him. Or just keep them separated during his moments. But that also seems unfair for the duck. He seems lonely. You have all your ducks in a pen or they free Rangers?
 
He needs at least 3-4 females. He is probably trying to boss them all around due to hormones, breeding, hierarchy, etc. He needs his own harem which would include the runner as they don't all need to be pekin, but a good sized duck. Once that is accomplished he shouldn't bother the geese as much. But, there will always be squabbles.

Ok, that wasn't explained in the first post.
Is it your only runner? What breed are the other girls?
Maybe the runner isn't submitting to him?
 
Maybe he doesn't fancy the runner since she is different. How do the pekin females treat the runner?
I have Muscovies - a drake and 3 females. Two of the females look like twins and one is a bit different. When I observe them, they all pick on her the most. Not so much that I am worried, but it is obvious enough that I know she is at the bottom of the pecking order.
How "mean" is the pekin. What exactly is he doing?
 
According to your other posts you have (or had) other runner ducks. If you still have the runners, I would just put the female runner with the other runners and forget about trying the mix. Or let them all intermingle together instead of separating her with the pekins.
The geese can take care of themselves as far as the male pekin is concerned. If all of the poultry is out free ranging together, it would be less noticeable for the male pekin as far as segregating one lone runner witht the pekins.
