I hear you. I wonder if external shutters might be your answer? (Internal could be covered with the hardware clothe you've got going?) They could fold away during most of the year but you could close them when monsoons are predicted? I would think ventilation would be pretty important so when it cools down at night they are able to cool off.

We use landscape shade cloth to seasonally cover our run to provide shade. Cools everything down by a lot.
 
Could maybe make plexiglass panels, one for each of the 3 planes of the bow window
Coop looks like it's in a pretty protected area, maybe the wind won't be an issue there.
Maybe put a sheet of plywood up in that 'cage thing' to the right...is that their run?

Thats a good idea using the cloth, I will look into it.

It's a 10x10 dog run we used to let the small dogs outside so I don't have to worried about hawks or coyotes targeting them, we were planning to use it as a chicken area when I'm cleaning the coop

It just dawn in me that I can put a piece of wood or something on the side of the kennel run to block the wind from the coop...common sense

Looks great! I love seeing everyone's coop creations. I used Plexiglass from home depot. Easy to cut to size using a table saw or even jig-saw with the right blade.
