I'd go with the last dimensions. I figure more ground room relates better than height.
That was my thinking but I dont have a single fly pen. My pens are 3x3x4 ibc totes, 6x6x5.6 a frame, and 4x4x6 stalls. It will be a extra pen to change birds around so I was thinking 6x6x8 also. My wire is 2x4 welded wire 6ft tall and lumber is 8ft so I dont want to waste. I appreciate the suggestion

I ain't tall I think 6ft would also help catch a un handled unsettled wired bird just a bit better as well. Unless he's building a flypen, but those don't need to be so wide or deep. Plus In my opinion you only need one area to work them back into shape it will make you more hands on which is always a plus anytime you can get more personal with birds to help tame em up.
