Yes, you don't have to completely fill it. Just don't let it go dry and don't use hot water when filling it. Room temp is best. Good luck with your hatches and welcome to our flock!
 
I've hatched small batches of egg in large incubators with no issues. More is better, but if you don't want to, or can't fill the incubator it's fine.
