If you need to work with what you have....I would try making that entire pen area the coop...and the little coop you have just their roosting spot.
However....you might want to work on predator proofing (predators get hungry in the winter ), and a tarp over the top will collapse if you have just a little snow.
Personally, I would try to toss up a great big coop with enclosed roofed run before winter sets in.
