also I just looked again and I think it may be from the holes the cecotropes come out of. I don’t know much about rabbit anatomy but the holes were on either side of his pee hole

Yup just beans. Your rabbits will thank you for pulling those out. The poop they eat comes out of the poop hole. The holes on the sides are for scent, and that's why the beans are sticky and stinky.

You might. Most rabbits don't get these though.

Likely not. If he can rub scent everywhere and he can clean himself (doesn't get too fat) he'll be able to clean those glands and he won't have issues
