If I only allow blue/green colored eggs to hatch will my entire flock inherit the colored egg gene theoretically? I may begin this process in the next couple of years
 
No guarantees for that.
The blue egg gene is dominant so if a hen has one copy she will lay blue/green eggs. But since she can also have a non blue gene she can pass that gene on instead.
Males are the same way but of course you don't get eggs from them to even make sure they carry one blue egg gene.
Breed two birds that only carry one gene together and statically 25% won't carry the blue egg gene and 50% will only carry one copy so half the time they won't pass it forward.
This is why hatchery EEs often lay brown eggs.
