Wire open or remove one of the two human-sized doors. Then have your coop securely attached so it covers that entire opening. That wall of the coop can then have the chicken door in it - the wall itself just needs to be at least as big as the human-sized door.
I'd also consider making a larger cleaning door on that side if you sweep your coop bedding out into the run to finish composting. If you remove it to an official compost pile, then your only cleaning/human entry door for the coop could be on one of the sides of the coop outside the run.
Build your egg doors, etc on the sides of the coop outside the run. Unless you like to have to go into the poopy run to grab eggs. I don't...main drawback to MY current set up.
