Can you tell me what animal is doing this?

Run hardware cloth around the bottom of the run.

Then string an electrical fence up about nine inches from the ground. Wet down the ground just before sunset and plug the thing in.

This could be a raccoon, possum or dog. Electric fence works on all of the above.
