Not all cedar is the aromatic type, best to research your tree.
Shavings made from the aromatic cedar species are especially noxious in a closed area, even with typical coop ventilation.
A stump of any species in the run shouldn't be a problem.

A stump or log has little surface when compared to shavings.
It will pose little risk in a well ventilated coop.
