Congrats on getting chickens! Sorry to hear about that one, but getting a few more can help ease the pain.
There is a whole section on coop design here on BYC. It will tell you how high to place the Roost pole above the nests and why. Why you never want chickens sleeping in nests (unless they're broody).
From the pics you posted you have a pretty neat nest set up for your chickens. Now you just need to build a Roost with some head room and the birds will seek out the roost come dark. You could build a 2nd story over that nest to be used as a roost. Just put a poop board down to make clean up easier.
