what about the lack of aggression? E.g. a squirrel gets in the run and steals apples. He works around as it is non of his business. This did not happen with 7 or 5 roosters in the run. Should I expect a good rooster to guard his territory?

it would most likely depend on if the roo thought it was a threat.
