I have that same coop and I adjusted how the roost bars are so that they were higher up than the nest boxes. The chickens sleep on the roost bars now and do not poop in the nest boxes. I think it also had to do with maturing. Little chicks do not like to roost as much as laying hens perhaps.

It sounds like you have one of those prefab coops where the roosts are at floor level basically. Am I right?

Thank you for that link and idea! I am going to do that. I took the tray out to try to get them (the 8 week chicks that are in there now) to sleep on the roosts but they are just piling up on the nestbox floor area.I don't the dividers in and I guess I could take that part of the floor out too to force them to roost but they are moving out of there this weekend anyway. I will do that mod this weekend before I move my new set of chicks in.
