Wow very informative but I only have a couple of issues, from the incubator, my chicks went into a wooden box with a heating light. They are in the same room as me so that I can watch them. they get cleaned everyday. the one that is sick is in a separate box by herself but close to hear the others. So My guess is as good as yours. Unless it was on the wooden box which was outside originally, I couldn't say how she got it if she got it from my place. I keep there place very dry because they are sooo messy.
I just thought of something could it possible be from broccolli? I did give them all broccolli one night and it had a horrible smell to it the next day. I'm wondering if the broccolli was bad because that was about the same time she started to get sick?
