My 9 month old olive egger has developed sores on her comb. First it looked like pecking injuries (confirmed by vet). I have isolated her (cage indoors) and have applied vetericyn and aquaphor twice daily for about a week. The black flakes came off, and now she has warts/nodules. The edges of her comb are also dark in color. She is eating and laying normally, no lethargy. Could this be a secondary pox infection, or just scar tissue? I'm wondering when to re-introduce her to the flock.

I would agree that the first picture, it looks like peck injuries, and now the second one looks like fowl pox. I wonder if she developed the pox after she was separated? Where are you located, and do you have mosquitoes out now? Fowl pox usually lasts about 3 weeks, and most chickens recover. I would place her near her flock in a wire dog crate with food and water, so her flock does not forget her. No treatment is needed for pox, and if scabs are disturbed it can cause the virus to spread. Here is some reading:

I agree with Eggcessive on the progression. Don't integrate her back into the flock until her fowl pox and the scabs are fully gone to prevent spreading it to the flock. You'll also want to prevent cross contamination between her and the main flock so take care of the main flock before taking care of her.
