Considering breeding pens, will I need to re-introduce to the flock?

I have been considering breeding pens and have even gotten a couple built. It wouldn't be a permanent thing, just when I wanted to breed certain colors/breeds. I have been reading here and everyone says to keep them separated from mixed flock for 3 weeks before gathering eggs. My question is, If i keep them separated for 6 weeks or so, will they just go back to normal after putting them back with the mixed flock or will I have to re-introduce in steps like when adding new chickens? Also wanting to do this with my ducks. The ducks seem to take to new members easier so I am thinking they wouldn't have problems, but I have been wrong before.
 
I have no idea about the ducks but for the chickens when you go to reintroduce them it will most likely be like introducing a new member. Some get taking back into the flock easier than others but they will have to reestablish the pecking order.
