I bought a used prefab coop. It was listed as new but when we got there (2hr drive) it had been put together and stood for a year without any chickens actually living in it.

Not what was advertised, but it still seemed to be an OK deal. Now that I go to put it together after sealing it with spar varnish, there seems to be some issues. There is a piece of the roof joints missing, the roof caps are missing and the plastic seems very flimsy.

I am thinking of just making an entirely new roof. I was thinking plywood but I dont know how to keep water out of the area where they join. Any advice?

Plywood has to have roofing material over it to protect from leaking. Metal roofing or asphalt shingles are the most common. Look on YouTube for some videos on the proper method of install.
