I've seen the sq ft suggested per bird however I"ve seen many peoples setups that are much smaller than the suggested sq footage. I have six birds and have limited space to build a coop and run, my current design had a 3x6 coop elevated with a 4x10 run. I will be letting my chickens run in the yard while I'm out in it no less than 5 days a week several hours each day. Will my chickens feel mistreated under these conditions?

The folks who keep their birds in tight quarters will say "that's fine." The folks who give their chickens ample space will probably say otherwise. Personally, I would suggest rehoming two of your birds.
If a small amount of room is all your birds have ever known, then they won't know the difference. However, clean-up will be more difficult for you, and you may see behavioral issues among your birds, especially in winter time if you're in an area that gets winters, or if the birds have to confined for other reasons (vacations, yard work, etc.).

sounds to me you are OK and the hens should not feel deprived. Watch them closely and check to make sure nobody is getting peckish with another as they might feel a smidge cramped in the night quarters. They should be able to spread their wings and not bother the others. Kinda draw it out on paper to see if you have room. If they grew up together then they may feel more chummy towards everyone than a flock where you've added hens as you find them, like I did. Then they are a little stand offish at night and require more room. I have found great comfort about whether the hens are getting along and resting well since I bought a small baby monitor. I have it turned down low so I can hear any alarm but not so loud I can hear them snoring! ha! It helps to tell if they are fighting for post position or alarmed by other critters. I especially worry about a fire breaking out (we have electric fans and heaters) so the monitor helps me know if they get alarmed during the night and I can go help or rescue. YOu might want to try that. You will surely hear if the girls are unhappy with their night quarters as they will squeak and shout if somebody is being peckish.
Since they get to run and play most days, I think you are doing fine.
