What is the best coop flooring? Should I pull up the flooring and keep them on dirt? I will have a fenced run and a moveable run for them....what do you think?

That depends on what you want to do with your coop and how much manual labor you want involved. Quite a few people, me included, use the Deep Litter Method in our coops. For that, a bare, dirt floor is ideal because there is microbial exchange between the soil and the "composting" coop bedding.

For others who want a truly clean coop, you'll probably want a solid flooring. In my elevated coop that will become my brooder shortly, I laid out linoleum tile across the entire thing and it's worked beautifully. Depending on the size of the coop, I would recommend getting the roll of linoleum rather than the individual tiles. It provides a more water-resistant flooring, whereas the tile has grooves on all sides, no matter how perfectly you align it.

And yes, river sand is an excellent substrate. The poop will clump together with the sand, similar to kitty litter. A regular kitty scoop should make cleanup a breeze.
