Coop flooring

I'm using a converted shed as a coop. The door into the coop, the door for the chickens into the run, and the nesting boxes are all at the coop floor level...don't ask. Is the deep litter method out as an option because of this? I put 2x4s to box contain whatever litter method I choose so this provided me with 3.5 inches of leverage. Certainly not enough for deep litter unless I somehow mounded away from these areas? It's looking like sand may be the answer...
