cover the 18 x 18 inch windows on 2 sides of the coop, or not, for winter.

It's easier to do when you are building the coop but that area under the overhang keeps rain out. If you open the tops of the walls under that overhang (high and low) and cover it with hardware cloth to keep predators out you get great ventilation over their heads.

In your climate an alternative would be to put a fairly large vent in that triangular area over each door. In your climate in winter that should be enough.

Clear plastic over those windows should keep any direct breeze off of them and will let in daylight. Covering those other vets with hardware cloth also lets in a lot of light.
