Sometimes flock leaders know things that we can't see. So it is very possible it was because of the worms. Or maybe he just freaked out. Either way, keep him separate for now till you decide what you are going to do.

I'm probably the odd one out but, I don't think roosters are THAT intuitive - if so nobody would need to do a fecal check for worms. Please do keep him away from her, and treat her for the particular parasites she does have. Hens often rebuke a new rooster especially a young one .
 
Oh yeah she has. Im definitely keeping them separated. Thanks for the help!
