We have a bunch of those plastic waterers with a red tray and the opaque top that screws onto the tray. I'd like to be able to fill them from the top. If I cut a hole in the top, would that ruin a vacuum or anything and prevent the water from flowing into the tray?

They'll just drain out as soon as you fill them. The pressure differential is what keeps water in them.

If you're going to make holes, you need to use some sort of sealable fitting.
