Do I seperate her?

I've done this & it worked for me. Your set up is perfect. Don't put yourself down for trying to better your flock. That's what your job is to help the flock. I would leave her for a month. Mine free ranged so I would put the prisoner in the run everyday while the rest free ranged. This let her see all the others & she could peck the ground & scratch gave her some needed exercise & sunshine.
After a month I put her on the roost at night with the others. Just keep an eye on her for awhile to make sure she's not being picked on. Its really better to free range them so she can keep her distance if need be. Good Luck!! My favorite saying is you have to do whats best for the flock.
 
I have witnessed this same thing. A hen will indeed mount another hen and peck her head to show dominance in a flock with no roosters. And that hen doesn't think she's a guy; she still lays, etc. She's just being "the boss."

Your isolation chamber should do the trick nicely.
 
When I've seen them do that, it is always just one hen they do that to. I figure jealousy or something of the sort.
 
It's been almost two weeks now. I let them out to test things... everyone seems to be getting along. We'll see... Thanks for your advice!
