Duck eggs missing. No evidence. Enclosed run?!

So I just went out to the coop today and found a baby duck had hatched (surprise! That is a completely separate issue). Broody muscovy mama used to have many more eggs under her than she does currently. I am really stumped as to what happened to her eggs? My run is enclosed. I'm aware of coyotes and raccoons in the area however if they had broken into my run the chickens and ducks would be dead. Anyone have any bright ideas for me??
