My pekin duck sat on 2 eggs in her nest, and they hatched yesterday. I took them inside for the night with a heat lamp, then brought back out in the morning. She is now sitting on them. Is this fine, and how long will she do this for? When and how should I attempt to feed them? Should I separate them and the drake?

Why did you take them from mama she'll take care of them. Mama ducks have been caring for their little ones alot longer than us, as long as she is sitting on them and caring for them leave them with her, but yes move the drake out for now they mostly don't tolerate ducklings and can even injure or kill them. But keep him where he can see them. They will not want to eat for 24-36 hrs but you can put food and water out so mama can show them when she is ready. Just make sure the water container you use they can't get into and chill or drown. I keep my mamas and duckling inside a temp fenced area with their own house for 3 weeks this way everyone gets use to the new little ones.

Congrats and pics when you can.

And starter food for the ducklings. Mommas pellets are too big! The starter is good for momma for a little bit too. It will help her recoup from brooding! And shallow water dishes for the babies so they don't drown! Lol, sorry if you already knew all that!
